Before this change `isolated`, `quiet` and `timeout` would get dropped if they were specified to some non-default value. This fixes it. Work towards bazelbuild#260.

Before this change
isolated,quietandtimeoutwould get droppedif they were specified to some non-default value. This fixes it.
